The MSX version had Better graphics (Man Konami could really pushed the MSX) and a better starting point. In the NES version you start off in the jungle after you parachute in in the original MSX version you swim up the river and jump the fence so you start off on the first floor of or building one no jungle crap.
(Check out this map of floor 1 of the first building you start on the left bottom) I just find the MSX layout look more like a military stong hold the the NES layout.
Another diffence is some plot diffences, in the NES the enemy's generals name is Vernon CaTaffy then at the end he is reviled to be Big Boss but in the MSX version there is no Vernon CaTaffy it is more on a need to know basis you did not need to know so Big Boss didn't even bother making up a name for the gernal in control of Outer Heaven he just wisely only told you what you need to know to do what he wanted you to do and refused to tell you anything more then that. Also some plot points are removed completely in the NES version.
