Off the top of my head:
Danny Phantom
Super Robot Monkeyt Team Hyperforce Go!
Invader Zim (sort of...)
Gargoyles
Which cartoons tell a story (their origin or whatever) in the opening sequence?

Satire is tragedy plus time. You give it enough time, the public, the reviewers will allow you to satirize it. Which is rather ridiculous, when you think about it. - Lenny Bruce
Batman TAS
Votron Lion Force
Samurai Jack
That's all I can come up with right now...
Avatar The Last Airbender basically sets up the whole origin story and the main characters quest so anyone who hasn't seen prior episodes aren't totally lost. It's a very ingenous thing to have for an american animated show with a continuous story.
The Powerpuff Girls.
Tiny Toons, Animaniacs, Pinky & the Brain, Freakazoid, and Histeria.
A lot of older shows do, as well. George of the Jungle, Super Chicken, Roger Ramjet, you know.
Free the Water Tower 3!
Reboot did, and in seasons 3 and 4, they had different characters telling it.
Bob's "I come from the net" standard opening always confused me...what "peoples" is he referring to?
"And until we meet again boys and girls, know that wherever evil lurks in all its myriad forms, I'll be there with the hammers of justice to fight for decency and defend the innocent. Goodnight." - Batman

"Cro" (that CTW E/I show from the mid 90s) explains why Phil is with that Spanish scientist and that black kid with its title sequence, but explains how Cro met Phil as the first episode's flashback. Weird, eh?
Captain Planet, las guerreras magicas,
???? not really.Originally Posted by Silverbolt

"It was a golden age for mankind..."
In the 80's both He-man and She-ra told their origan stories during the openings. As did G.I Joe. Dinosaucers also had an opening narrative.
Now a days quite a few shows do it.
Loonatics Unleashed.
Danny Phantom (I guess we can toss in FOP too, but to a lesser degree)
Avatar: The last Airbender.
Catscratch.
Someone else mentioned Super Robot Monkey Team Hyper Force Go.
There are alot of them.

Kassandra: Goddess of Awesome
Dungeons and Dragons did it, and took its sweet time. I think that opener was about two minutes long.
Well, they had more time to work with in 1983....

the original TMNT doesn't really explain it, but you watch the whole thing on screen.
Animaniacs only explained its origin in the Newsreel of the Star Cold Opening, and I don't think TTA and H! really have stories.Originally Posted by don Jaime

I can't remember enough of the Histeria theme to say if it went over the time travel much, but then the show had a very thin premise to begin with. All three themes did go over the main characters.
Free the Water Tower 3!
Well in Animaniacs they often had the "backstory" prolouge for the Warner's before the actual theme song.Originally Posted by don Jaime
And I can only remember bits and pieces of the Histeria theme too.
