    Because Shin didn't know where Babidi was hiding. He had to let Spopovitch and Yamu get what they wanted and run off with it, so he could follow them back to their master.

    Well, if Shin had killed them both, Babidi wouldn't have any more HUMAN goonies to go get energy for Buu. Shin could have at least slowed Babidi's plans down a little.
