The comic book series from Comico, no contest.
90s version wasn't really good until the later episodes with the new character designs, overseas animators, etc.
"No man escapes the Manhunters!"
The Real Adventures of Jonny Quest was surprisingly decent. Not my favorite show of all time, but I wouldn't mind watching it again.
However, my favorite version would be the 2001 version that appeared on Harvey Birdman: AAL.Of course since I couldn't vote for that I voted for the 90's version.
Lordy, was I torn on this one. I wound up voting CJQ, just 'cuz it's the start of it all. The 90s series was a very close second, and you don't know how happy I am to hear that someone else likes the second half (S2 in fandom, the Quinton Flynn season in my lingo)--in fandom, there's so much griping about it, it gets my hackles up.

Gotta go with the '90s version, it had that cute girl.
