I think I know what you are talking about. This mostly happened after Season 3, and was really obvious in Season 4.
If you own both the TV copies of X-men and the actual VHS copies, then you will understand this better. For example, the entire structure of Sanctuary is changed, mostly little scenes switched here and there. In Beyond Good and Evil, the music has changed.
But what is that alternative ending?

Dunno about these, but I do recall seeing a book cover the Beast was reading being blurred over (in the same way they censor nude scenes in movies airing on broadcast TV)---anyone know what the name of the book was supposed to be? I watched it when it originally aired. Other than that I am bored with the reruns.

As for Slave Island... Not much was changed. But what WAS effected the storyline. Some of you may recall that the original run of Xmen was out of order. It went [7] Slave Island, [9] The Cure, [10] Come the Apocalypse and [8] The Unstoppable Juggernaut. I believe I read in Wizard, or the X-men ep guide from Marvel that it was still being animated at the time... and thus led to the mix-up.
Anyway... BOTH VERSIONS end like this...
Storm wakes up, gasping.
Storm: I dreamt I was in a very small place.
Jean: It's okay Storm.
Jubilee: I'm sorry I didn't trust you Gambit. I should have known you'd never really be a traitor.
Gambit: How do you know that petite? Maybe you've been fooled again, no?
In the ORIGINAL VERSION...
A few soft notes of the theme begin to play, as Gambit responds to Jubilee. They cut to a picture of the Blackbird flying on (which is re-used from about 15 second earlier). Day dissolves to night, with the Blackbird arriving at the Mansion. It circles around, and begins to descend. And we see the hanger open up, from worm's eye-view, and the blackbird slides down. And then we see a picture of the Mansion, in tip-top shape. And it slowly fades out with some light notes of the theme.
In the CORRECTED VERSION...
Gambit finishes his comment (No theme in this version) and we quickly cut to Cyclops.
Cyclops: Touchdown in 2 minutes. I'm getting a visual on... th-the school?!?
Rouge: It can't be!
Wolverine grows and pops his claws. The Blackbird stops in mid-air, and we pan over to the demolisehed Mansion. And fade out.
Now Mind you, that by this time Iona Morris (who did the original Storm voice, and I personally feel had put much more emotion into the character) was replaced, and all her lines were re-dubbed by Alison Sealy-Smith. So the voices are all off too.
ALSO mind you that "The Unstoppable Juggernaut" actually begins a scene BEFORE the corrected version of Slave Island ENDS. [They did this again for Days of Future Past 1 and 2]. We hear the same lines of Cyclops and Rouge at the beginning of Unstoppable Juggernaut, but the scene is animated differently.
Anyway... I hope that clears things up.
The only one that I remember is the closed captioning giving Gambit extra lines in the last or second to last ep of Season 3 - the one where Sinister's managed to nab everyone except Wolverine. Actually, that happened pretty regularly, but I can't think of any other examples offhand.
I did watch the show but not as much as the Animated Spiderman show so I don't really remeber any changes or errors...

I do. But the only one that immediately comes to memory is Wolverine saying "I'm sending these tincans back to Oz" in the 2nd episode which wasn't shown when ABC Family aired it for some reason. I also could have sworn Archangel stabbed Apocalypse in the back with his feathers, but maybe I'm just mixing things with the comic book adaption.
The only book I remember Beast reading was Animal Farm, which was in Enter Magneto. Is that it?
I preferred the original voice much more. The first 13 episodes of the series is on Polygram video, and has Storm's original voice. I felt the new actress, who I got used to, just didn't mesh right. The original was just better, more emtional, and sometimes more raw.
Also, the "Tin cans back to Oz in peices" is also featured in the video as well. I wonder why ABCFamily cut that out. Wolverine has had some great line sin the show.
Strms voice change was really the most jarring for me.
Also, in the episode 'Weapon X, Lies, and Videotape' there is a sequence where Wolverine and Sabretooth say each other's line...in their other voices! It's sorta cool...
