POKEMON PUZZLE LEAGUE! You know you want to read my review.
1. The Joker (Heath Ledger): I don't need to explain why.
2. The Scarecrow (Cillian Murphy): Cillian Murphy is simply amazing as the Scarecrow. Cold, cruel, sadistic, calm, and just plain evil. I especially love his one line- "They scream and they cry. Much as you're doing now."
3. Owen Davian (Philip Hoffman): I never liked Mission Impossible 3, but Hoffman's performance as the diabolical Owen Davian was great!
"Who are you? Do you have a wife? A girlfriend? Whoever she is, I'm gonna find her. I'm gonna hurt her... and then I'm going to kill you right in front of her."
Philip Seymour Hoffman's character - easily the best thing IN Mission Impossible III - was damn scary. It was honestly sad that the movie couldn't keep up with his own personal brand of badassery, but for my money, there is no greater villain than Alan Rickman's Hans Gruber from the supremely badass Die Hard. He was the one who taught 'em all. Stylish (he had a penchant for expensive suits), charismatic, methodical but unpredictable, merciless, and frighteningly well-educated.
"And when Alexandre saw the breadth of his domain, he wept, for there were no more worlds... to conquer."
Rickman's Gruber was played with force, precision, dignity, grace, the whole nine yards. Nobody could have done a better job, and that character REMAINS the gold standard for movie villainy to this day.
"Clean me off another one a them bunnies. I'm gonna eat it."

The Mule (Foundation series):
Perhaps the most interesting character in the Trilogy. To explain why he's a favorite character would spoil the story. But truly an interesting character.
Grand Admiral Thrawn (Star Wars):
He's like the MacGuyver of warfare. He can take any number of elements, come up with an effective plan, and implement it. Give him a bunch of Red shirts and some sticks, and he probably conquer a world with them. Plus, he's not overly villainous, but just bad enough to be one of the bad guys.
Not only that, he uses misdirection beautifully. He's also a person who truly admires art.
It's sad that in the end, so much evil is done all in the name of 'Everyone Else is Doing It'.

Palpatine from Star Wars - This guy is a freakin' evil beast. He manipulates people into doing his dirty work and he's willing to sacrifice himself in order to convert someone to the Dark Side.
Javier Bardem in No Country for Old Men is pretty recent, he sticks out for me
Ledger's Joker and Hannibal Lector come mighty close, but my vote goes to the original Norman Bates. This is where virtually every cinematic antagonist since Psycho's release feeds, and what's terrifying is that he doesn't even know it.

He was always bad, and in the end he intended to tell them I killed those girls and that man... as if I could do anything but just sit and stare, like one of his stuffed birds. They know I can't move a finger, and I won't. I'll just sit here and be quiet, just in case they do... suspect me. They're probably watching me. Well, let them. Let them see what kind of a person I am. I'm not even going to swat that fly. I hope they are watching... they'll see. They'll see and they'll know, and they'll say, "Why, she wouldn't even harm a fly...""
Still a chilling sequence today.

I think that my all time favorite non-animated villain was when David Boreanaz's character Angel from Buffy The Vampire Slayer/Angel would lose his soul and become Angelus. Angelus was a great villain on many levels. It was tough for Buffy or the characters on Angel to fight him since he physically existed in the body of someone that they care about. He wouldn't just go and kill his victims. He would torture (physically and mentally) his victims to the point where they would either want him to kill them or just go insane.

In ep IV a "A New Hope" Vader is a terrific. The fact that he changes and becomes something else later, does not take away from that feel that you get after he makes his first appearance.

Since I don't like Horror films, the best villains for me are probably much different than everyone else's. (Other than The Joker) Some of them are the Wicked Witch of the West, Davy Jones, Voldemort, and Darth Vader.

Magneto (Ian McKellen) -From the X-Men film series. He's my favorite because the way he talks (I like British people) and his mutant powers are so awesome. He can control and generate magnetism, how cool is that? And be able to control metal, of course. Awesome!
