Lately I have been craving for some good music.
What is the best boss music you have heard?
Live & Learn (Sonic Adventure 2)
I'm one of the few people on this board that thinks so though :(

One of my all time favorites is FF3/6's Atma Weapon. Its so... I dunno how to describe it really. It's so not standard FF fare, and pops out of nowhere just like this freaky demon creature you run into.
Earthbound's final battle, the first part, is also pretty neat, if only that it switches from 8-bit mode to full fledged rock mode in the middle of the song.
I also particularly liked Banjo Kazooie's Gruntilda song - its forever stuck in my head for some reason.
And Ridley from Metroid Prime! Most awesome techno remix to an old classic ever, and very intense and creepy, just like the skeleton dragon himself.
I also loved the melody I entitled 'Greatest Trainer' for the final battle in Pokemon Red and Blue. It sounds real serious compared to the rest of the game's fun and free nature. The same goes for Kirby 64's battles against Miracle Matter and O2.
There's probably tons better that I just can't remember right now, but this should at least give you a nice list of things to search for

FF4's final boss fight with Zeromus is just plain awsome.
SOTN's guitar laden boss music has always stood out to me too.

The final boss in Yoshi's Island had good music, but I really love the mid boss music. the battle with Gruntilda in Banjo Kazooie was also great. Kirby 64's last boss was a good one too.

Definately "One-Winged Angel" (http://www.rpgamer.com/games/ff/ff7/sounds/midi/final.mid) from Final Fantasy VII (a much better orchestral version was in Kingdom Hearts).
Actually Kingdom Hearts had pretty good boss music too.

Dr Wily- MM3
Seymour's Theme-FFX

Oh boy, way too many to list, but I'll try... :)
Lufia 2 - Boss Battle
Lufia 2 - Sinistral Battle
Final Fantasy 3/6 - Boss Battle
Final Fantasy 3/6 - "Dancing Mad" (Final Tier)
Chrono Trigger - Boss Battle (both versions)
Chrono Trigger - "World Revolution" (2nd Lavos Battle)
Every Genesis Sonic game - All Boss music
And while not "boss" music per se, my favorite "battle" music is "Soldiers of Sorrow" from Mobile Suit Gundam: Federation vs. Zeon DX (the Jaburo levels).
When done right, battle music with vocals can be the best.

Definately OWA. Sooo epical! Legendary Beast in FFVIII was excellent to as was the standard boss music for FFVII and FFX.

Bowser fights in Super Mario 64, especially the final fight. *shivers with delight*
Banjo-Kazooie and Banjo-Tooie bosses all have great music.
Actually, some of the bosses from Wario World also have good music with them.
Oh and Super Smash Brothers Melee.
I know there is alot more, but I can't think of any.

Definitely One-Winged Angel. I never heard the one from KH, but I'm gonna go find it now. >drools<
Oh yeah. The first Wily castle theme from MM2. To this day, that stands as the best theme from any MM game ever. (I just love that theme, but I'm weird.) Let's see, also most of the battle themes in FFT. Those were some great pieces. Absolutely wonderful.
I know there are more, but I can't think of anything.

Secret of Mana has a wonderful boss tune for when you face Thanatos. It's devilishly evil and keeps your blood pumping, so to speak.
Also, Legend of the Mystical Ninja (Ganbare Goemon) has a fast paced feudal Japanish tune for whenever you face a major foe. I'd definately suggest you check it out if you haven't already, for it seriously sets the frantic atmopshere of the game.
And even though it has nothing to do with a boss, I would sight the main dungeon theme in Legacy of the Wizard as a great download. Quite mysterious!
I'll certainly have to agree with Mega Man 2, Lufia 2, and Final Fantasy 6 as well. :D

Skies of Arcadia in general has a wonderful soundtrack, but there's one song in particlar that's extremely well orchestrated and full of emotion: Battle With Ramirez. It certainly does maintain the feeling that the world will end if you lose the fight!
Relics is another beautiful song from that game as well, if you're interested.

How could I forget "Kirby's Adventure" for NES, that had my most favorite themes to bosses. The music for the Vampire boss at the end makes me giddy.

Final Fantasy IV--Zeromus (End boss). Music really touched on the cosmic, world-stakes feel of the battle.
Double Dragon--Machine Gun End Boss--Remember when you first got to the end and heard this song? Really made you feel "THIS. IS. IT!"

FF7- Still more fighting, Jenova
FF8- Force your way, Man with the machine gun and
"The extreame"- the first minute 20 is boring then it goes into the clasic "Start of the battle" part (dh dh dh dh dh dh dn dn...) and into this thing that sounds like it could be occistrated.
FF9- Dark Messenger- Especaily the first part with the "thud thud thriash." (BTW: Does anyone know what the last last bost music is called in ff9?")
Ganbare Goemon 3 - Imapct boss battle.
SMRPG- Boss battles (all).

The song to the Kirby stage in the original SSB I think that's boss music in some Kirby game.
Also the Pokémon Gym theme. They're kinda like bosses.
