..I don't read many comics anymore, and I'd really like to know: Who was Bruce Wayne accused of killing, did he do it, if so then why, and if not him, who did it?

OK, I'll give this one a shot.
Bruce Wayne was accused of killing Vesper Fairchild - an old love interest of his that basically made a return to the comic just to be killed off. She was murdered in Wayne Manor, and the cops showed up just as Bruce found the body, making it look like he was the guilty one. He, of course, did not do it. He was framed by Lex Luthor, and the actual murder was commited by Kane, the father of the current Batgirl, and an assasin that Bruce once trained under in his early years.
Hope that helps!

Man that was a crappy story. Had some great build-up, but right around the time those damn puzzle pieces appeared everything went south. And the ending put it through the floor.

Oh I disagree. I thought it was great. My only complaint was that the ending was just a bit too obvious.

How was Lex Luthor involved? What was the motive?

You know, I don't even remember the motive anymore.
I'm thinking it was something to do with a business rivalry between Lex and Bruce - maybe what happened between them in No Man's Land, but don't quote me on that.
Perhaps someone with a better memory out there can answer that question.

Clayface, you're right...
It was essentially Lex wanting to get back at Bruce for their business rivalry during No Man's Land. I think many of the readers, myself included, had guessed that Lex was behind it... but, at the time, Lex also knew Superman's identity, so I kinda thought he had also discovered Batman's identity (Keep in mind, he's the friggin President now, if he really wanted to he probably could find out who Batman was), and was framing Bruce to get rid of Batman... I kinda think that would have made for a cooler storyline, but... as it was, I did enjoy it.

Like I said, I hardly pick up a comic anymore. I apologize for this, but I have more questions.
What happened between Bruce and Lex during No Man's Land? Why was Gotham even exiled from the U.S.? How did Lex find out Superman's identity? What is Gotham's current status? How's President Luthor doing in office?
I have a few more, but I don't wanna waste too much of anyone's time.

KNEW his identity. Manchester Black removed it from his mind @ the end of Ending Battle
