Are there any restrictions to J'onn's shape-changing powers? Can he theoretically become something really small like a flea, or even an amoeba? Maybe even something that isn't supposed to be alive like a virus? Conversely, could he turn into something huge like a T-Rex or Blue Whale? Finally, can he only turn into humanoids, or can he turn into animals or even inanimate objects?

Thus far we have only seen him turn into things of relatively equal size. So I think it is kinda like the terminator from t-2, same size/mass, no complex moving parts.

He can only remain so long in whatever form he takes...so he probably looks like a normal Martian when he sleeps.

J'onn can change to just about anything he can imagine. I'm not just saying this because I think he's the greatest in comicdom (which he is^^), I have evidence from the comics. Here goes:
In his own series (travesty that it was cancelled -_-) he was shown to change not only into hundreds of human identities but he had an id as someone's pet cat. In issue 8 I think it was he used the mass from Earth to become Gojira sized and armoured, in issue 30-something he became a martian dragon. He can change everything about himself if he so chose to. Personally, I think his beetle-browed form is the sexiest. Can we say that here?
I have no idea if he is near this versatile in the toon, maybe. Probably.

P.S. and yes he is male. I don't care what the new writers have written, he has admitted to it so he is male!!
I think that J'onn's shapeshifting in the cartoon only applies to his appearance. His ability to change shape was only used once (in "War World") and that was just to look like the head bad guy (non-spoiler). They've spent more time in the series using his "transparency" powers (or whatever it's called).

I'm certain we'll see some more morphing in future eps.
So far, he's only morphed when it was necessary: Secret Origins, war World, The Enemy Below.
I like the phasing and the Jedi mind tricks, especially in In Blackest Night, when he mentally knocked out that alien guard.
I'm hoping he only morphs into reasonable beings: mainly people.
Same reason we don't have giant green fists from GL, we shouldn't have J'onn morph into somethinb absurd or cartoonish.
Anarky, I forgot about "The Enemy Below". That was a great use of his powers. You know your JL.
