"Lost" Batman and Superman TAS eps?

Are there in fact missing eps of Timm-verse's Batman and Superman? Specifically, I'm referring to the "New Batman/Superman Adventures" eps...or were they folded into the dvd releases of their respective parent serieses?

Yes, they were folded into the B:TAS and S:TAS dvd releases.

The Gotham Girls webisodes may qualify as "lost episodes", although they cannot really be factored into the mainstream DCAU continuity, and were included as supplements in the live-action Birds of Prey DVD.

There is a lost episode of Batman comprised of original segments from a Sega CD game titled The Adventures of Batman and Robin.
