When the show came about, we knew the DC universe would completely reform itself to a new Animated version. From the beginning, we've been hounding the writers for answers that had yet to be truly brought up in the show, that only we fans could ask. So far, they've answered quite a bit of them. Here's my quick off-the-top-of-my-head list:
Superman
Is he holding back?
Implied Answer (Warworld 2)- Yes
What happened after Legacy?
Veiled Reference (Secret Origins 1)- "I worked long and hard to earn back their trust"
Where is Lois Lane?
X- Unanswered, though we've been told no secondary characters will be shown, not even an implied reference on Lois has been mentioned

What is his weakness?
X- Unanswered, though we know he has them
What are his powers?

I've been wondering if it was worthwhile to post a JL FAQ around here, and your post seems like a good start.

I recall an interview with BT where he said they removed his "Martian Vision" ability because it duplicated Superman's heat vision, and because it didn't make much sense for a character who's vulnerable to fire to have the ability. This would imply that the weakness to fire is still present, if not shown explicitly (yet).
Of course, JJ didn't have many problems against the big fire-breathing snake in "Paradise Lost." I suspect this is more of Maxie Zeus' "heroite" at work here.

Her Animated Age origin has it that she was zapped here by a dimensional teleportation beam, and hasn't figured out how to get back yet. Considering that the Green Lantern Corps hasn't gotten her home yet, I'd imagine the place is well outside this and any neighboring galaxies, if not outside this dimension (I love how you can toss around comments like that in discussions about comics =8^). Either that, or GL really IS hot for her, and just isn't telling.
There is still debate on the boards over whether the wings are a part of her body or not. Indicators are pointing pretty strongly towards a "yes," though I still say "no" (mostly 'cuz that would blow a fanfic I'm plotting out right out of the water =8^).

Along those lines, I suspect his ring works like Hal Jordan's, where the charge ran out after 24 Earth hours no matter how little or how much he used the ring in that duration. At least, I thought that was how Hal's ring worked, and would neatly explain why John was worried about his ring running out of juice, but his continued usage of it on the garbage planet.
My only other addition to the FAQ is "Why can Wonder Woman Fly/What happened to her Invisible Jet?", but the only answers are "Because she can/It's gone now and never existed" respectively.

I always thought the Lasso's ability to make people tell the truth and the Invisible Jet were stupid ideas. I'm glad that Timm & Co. got rid of them. (Especially the Invisible Jet. What yahoo thought that one up?)

the lasso of truth isnt SOOO far out in left field as the invisible, telepathy controled fighter jet
at least the lasso could claim to be magic like many other things from Themiscera

I love the scene in JLA where Wonder Woman used her lasso to convince one of Ra's Al Ghul's operatives to disarm a bomb.

It was asked:

The answer:
In the late 80s the WW title was redone. The new origin story has Hermes, the messenger god, giving Diana the gift of flight and speed. And being that she can fly, there's no need for the Invisible plane anymore. So, in fact Timm is following the current comics incarnation without taking any poetic license by just giving the ability to fly just "because she can."

In the STAS episode "Speed Demons" he vibrated through a giant block of solid ice. In JL (correct me if I'm wrong) he has yet to do this...

I dont think he actually vibrated through the block of ice. He just kept moving really quickly, which caused friction, thus heat and melted his way out.

Will we see the Apocolypse of '09 as mentioned in Batman Beyond as Ra's Al Ghul's last stand?
Will the Atom or Captain Marvel show up?
What other characters from BTAS will appear on JL besides Batman and Joker? (I've heard rumors about Poison Ivy.)
Will Darkseid reappear?
Did Orm die in "The Enemy Below"?
The creators have said that they might have Felix Faust appear in Season 2. How will they explain his seemingly obvious death in "Paradise Lost"?

1: I doubt it. Bruce Timm has never allowed the past to tie him down whenever he does a new show, so I don't see why he wouldn't treat a possible future the same way.
2: I hope so. I really like both characters.
3: Poison Ivy is supposed to be a member of the Secret Society of Villains, or whatever Darkseid named the group. Ra's might also show up, since he has the resources necessary to take on the League. And while they're not from BTAS, The Royal Flush gang might show up, too.
4: Almost definitely.
5: I don't think so. Chances are he'll reappear as The Ocean Master, and may bring Black Manta with him.
6: If Faust is a member of Darkseid's Super-Villain group, then he could use some Apokoliptian technology to pull his essence from the Netherealm or Tartarus (if the remains of his body did enter that portal in "Paradise Lost).

Implied Answer (Warworld 2)- YesYep, "War World" (pt 2) made it quite apparent that he was holding back. Plus it adds credibility to all the theories floating around that the events of "Legacy" really changed his attitude towards his powers. Personally I've always thought that up until the end of "Legacy" he had never used his powers to their fullest (and it's possible he could have gone even further). If Kara hadn't stopped him he would have gone after the beaten Darkseid and may have killed him. That along with the other events probably have gotten Superman convinced that he should never use his powers at that level again, and if he can go beyond that level of raw power, that thought probably scares him more than anything else.
What happened after Legacy?

And hasn't Bruce Timm confirmed that the consequences of "Legacy" will play out during season 2?

What other characters from BTAS will appear on JL besides Batman and Joker? (I've heard rumors about Poison Ivy.)I'd say that Ra's would be a good choice for a villain to take on the entire League.
Poison Ivy, The Riddler, Scarecrow, Mad Hatter, and Clayface would make good candidates to fill in spots in the Injustice Gang's roster as vacancies become available.
As for Superman villains: The Parasite, Jax-ur and Mala (if they can find a plausible way to bring them back without ignoring "Absolute Power"), The Toyman, Brainiac ("I just want some pants. A decent pair of pants!" :D), Metallo (maybe), and Bizarro (why not?)
Good 'ol Mxy would be a good choice if they wanted to make a silly-fun episode. And the Main Man demands a guest appearance.
Will Darkseid reappear?I'm not sure, but hasn't this already been confirmed? (ties in with the Poison Ivy rumor, kinda sorta).
Did Orm die in "The Enemy Below"?Only time, and another Aquaman guest appearance, will tell.
The creators have said that they might have Felix Faust appear in Season 2. How will they explain his seemingly obvious death in "Paradise Lost"?Perhaps along with the "pain and suffering" Hades actually passed along a limited portion of "Ultimate Knowledge" to Faust? Maybe Faust learned the secret to immortality before he turned to dust and as such he was able to reform himself. Of course this means that he's trapped with Hades, but I'll let the shows writers solve that little problem.
