Episode VIII. That's also the one with his black-robed double, Mad Jack.
My favorites are:
"Episode V" (Jack vs. the Bugbots): I came in at the tail end of this episode (my cab was late) where Jack fought the Orbital Guard (waspbots, mosquitobots, tickbots), and I've been hooked on the show ever since. Also, I loved that frightened, boyish look on his face when he flew in his spacesuit for the first time!
"Episode XII" (Jack and the Gangsters): Jack looks good in gangster pinstripes...
"Episode VII" (Jack and the Blind Archers): The autumnal scenery in the opening scenes had me spellbound (as did seeing Jack dodging the archers' arrows clad in only his fundoshi...Did I spell this word right?)
"Episode X" (Jack vs. the Ultimate Warrior): The ending made me want to play my "Ring Des Nibelungen" CD as the Valkyries took the old warrior to Valhalla. (Hoj-jo-ho-ho!) It was so beautiful!

I've got two favorites; Episode 1 for drama, and Episode 13 for comedy (that's the 'Aku's Fractured Fairy Tales' ep- actually it's the only comedy ep so far, but they'll need to work overtime to top it.)

The wishing well episode with the Anubis-headed blind archers and the ep where Jack befriends--and starts to fall for--a woman who turns out to be his worst enemy in disguise....

Gawd. Choosing one ep as my absolute favorite... it's like asking which breaths I particularly prefer inhaling.
Okay, maybe I'm a TAD overwrought, but kick-butt kung fu and perfectly sculpted pectorals have a way of making you resort to mindless hyperbole.
Anyhoo, the nominees are:
Ep 6- Pretty Hate Machine (The Lady and the Desert)
The first ever subtle mentions of romantic attraction for Jack are blown violently to pieces in a disturbing revelation that makes the climax of The Crying Game look like the solution to an episode of "Blue's Clues" by comparison. Yes Jack, your crush is your worst enemy in disguise. Welcome to Disfunction Junction.
or-
Ep 10- Gates of Valhalla (The Stone Warrior's Tale)
Death. I mean, for REAL. An episode that actually lets a human character DIE, respectfully, honorably and peacefully, and without the angst of a mourning brigade, or the usual "I'll always be in your memories" kind of touchy-feely rot that makes everybody feel all better. This is heavy stuff, and it's handled gorgeously, right up to when he's carried away by the Valkyries. This kind of quality gets people Emmys. Bravo.
But I'd have to say the winner and still champion is:
Ep 7- Zen, Archery and The Chest. (Blind Archers and the Well of Wishes)
This episode captures the feel and the vibe of every ethereal martial arts movie ever made, and the genre PERFECTLY FITS. Jack was made for this "Crouching Tiger, Enter the Dragon" type stuff. It HAD to be done.
This episode boasts the most heavy use of artistic silence, and features the Synesthesia Sequence, where all our images are "produced" by the sounds that Jack hears. A VERY risky move in the world of feature cartoons, but in this case, artistic vision was given the precident over catering to popularity and ratings.
And it features the best work so far with Jack's absolutely impeccable chest structure. Encore. PLEASE. *giggle*
That's my story and I'm sticking to it!

You stole the words out of my mouth. I cast the same 2 votes :)
