Who are you favorite villains from each season? Here are my choices.
Myotismon (season 1) - He probably is my favorite of all time. I loved the storyline, and he killed off some of my favorite characters, that made me want to see him go down.
MaloMyotismon (season 2) - I just thought Myotismon was cool, any version of him rocked.
D-Reaper (season 3) - one of the more constant never go down integing villains.
Royal Knights (season 4) - didn't care for that season, but I guess if I had to pick one.
King Drasil (season 5) - from what I heard, this villain is going to be the most toughest and dangerous villain of the season.
As for overal villains, I have to admit the first season was my favorites season, and Myotismon and I guess MaloMyotismon is my favorite overal villain. Myotismon was one of the more evil ones, and the one that really got to my emotions, he was just a SOB, so many emotional moments happened because of him. He did so many evil thing that you just wanted to see him get his butt kicked.

Kurata is the best villain out of all of them.
I'd pick Devimon from season 1, Archnemon and Mummymon from season 2, Zhuqiaomon from season 3, and Mercurymon from season 4.
Myotismon owned season 1. He was everything cool about the other villains rolled into one awesome package.
BlackWarGreymon rocked in season 2. The way he continually took a pummeling from all the ultimates, including MagnaAngemon, and still always came out on top proved his awesomeness.
Beelzemon was pretty much the only villain in season 3 that I really liked (anything is better than Super Jello was). His wicked look, his rocking weapons, his bronx accent...the guy oozed cool. Not to mention the battle against him was, in my opinion, the most enjoyable in the season.
I loved Mercurymon in season 4. I can't say I would've expected a character played by the same man who played Timmy's dad and Cosmo on Fairly Oddparents would be so awesome in a sort of cool, calculating way, but he pulled it off with flying colors.

Season 1- I didn't start Digimon until the "Eighth Digidestined" story arc, so I'm not a good judge of Devimon and Etemon. However, Myotismon is pretty boss. That arc in general, especially towards the end, was made of epic win. I thought the kids return to the Digital World would water things down, but Piedmon was my favorite of the Dark Masters and therefore ties Myotismon for my vote.
"I love a good puppet show!"
Season 2- Arukenimon immediately gets my vote. BlackWarGreymon was a threat but he was more of a nuisance that was struggling with his identity than a full-fledged villain. He had power but wasn't a master schemster. Oikawa gets some credit for pulling strings, but the black widow of them all really sold "evil" to me. The revival of Myotismon through MaloMyotismon was too random.
Season 3- I'm in the minority of people who HATE Season 3. It was good until the Devas started showing up. I loved the episode IceDevimon appeared in, especially since I liked Rika and particularly Renamon. I've quoted PC2 as I agree with his analysis of Beelzemon and "Super Jello". I couldn't stomach Jeri in Savers.

Season 4- Merukimon wasn't bad. I'd label him as the best of the bunch. Frontier's villains were all about power, and I liked this season more for the struggles the humans versus the villains they fought.
Season 5- Kurata is the villain you love to hate and hate to see.

01: Mytoismon: A charismatic vampire who loves to treat his henchmen as expendable, torture cats, is not afraid to frag anyone that gets in his way, and wants to conquer not one, but TWO worlds. What's not to like?
It's like he took lessons from Blofield from the Bond flims.
02: BlackWarGreyMon: Voiced by Steven Jay Blum, this villain is sympathetic, gloomy, and yet powerful enough to be awesome.
He has what I like to call Replicant Appeal: A fake human searching for meaning or life. It's almost philosophical how he meets up with Agumon and starts chatting with him. You feel bad for him because one can relate to his ontological crisis.
03: D-Reaper: I'm a sucker for Lovecraftian Horrors. Combine Cthlhu with the Borg and Homeworld's The Beast, then you can't ever lose.
Like Cthlhu, the Borg, or even the Beast, the D-Reaper is appealing due to its alieness. It's not human, nor has human motivations. Its a force of nature devoted to asslimatiing or wiping everything out.
To see a villian like this in a younger anime is amazing.
04: IceDevimon: Christopher Walken guest stars :p

Here's the best Digimon villains(my favorites):
Etemon/Metal Etemon - Funny monkey Digimon villain who sounds like Elvis and has rock 'n' roll based attacks and his metal form rocks!!!!!
Demi Devimon - Evil bat Digimon who's pretty funny but loves to lie to people by splitting Matt and T.K. up which makes him so evil & dirty.
Piedmon - Awesome evil clown Digimon villain who's the most powerful and the most nastiest and is SO a Joker clone with the same psychopathic personality:eek::D:D!!!!!!
Machinedramon - Giant awesome machine-based dragon Digimon villain.
Mummymon - Silly mummy Digimon villain who's the James of Digimon who tags along with Arukenimon being the Jessie of Digimon and his death point was the saddest part:crying:.
Black Wargreymon - Wargreymon's evil clone who's pretty powerful & interesting but also has a sad death scene.
Daemon - Leader of the Daemon Corps. who's awesome and would of like to see his true form from the Battle Card.
The Devas - Powerful Digimon gods that relate to the animals of the zodiac which I love their unique freaky designs.
Grumblemon - Goblin Digimon villain who has that awesome Grumpy Dwarf design of Snow White who was the first of the cool minions of Cherubimon's to die.
Shadow Weregarurumon and Doggymon - The Dick Dastardly and Muttley of Digimon which they were awesome together in the racing episode and they turned good which was a nice moment in the Royal Knights arc.
Cherubimon - Dark rabbit Digimon who's awesome and powerful who was brought from the movie which was the awesome part:D:D.
Belphemon - Cool powerful demon Digimon who gets resurrected from that jerk Kurata.
Bagramon - Cool mysterious powerful Demon Emperor Digimon ruler with a cool design.
DarkKnightmon - Awesome/powerful/cruel knight Digimon villain who's Bagramon's older brother, great master user/manipulator, and has many cool Digivolution forms who's ranked the most evilest than Myotismon/Piedmon/Beezlemon/Kurata:eek::D:D!!!!!
Lilithmon - Awesome hot succubus Digimon villainess who's so the most horrible/nastiest and the most funniest with her anger problems, hahahahaha.
Dorbickmon - The first of the Death Generals who's one cool new powerful dragon Digimon.

I think Myotismon was such a powerful presence that continuing the storyline after him felt anti-climactic. The first season couldn't seem to stop with "You think so and so was bad, wait till you meet...!". He was belieavble as being the ultimate puppet master and would have worked just fine as the end villain.
The D-Reaper was an interesting concept, somewhat more logical in fitting with Tamers general theme. Of course, I still think it was an awful lot like the Devil Gundam especially by the finale.

For Adventure, it would be Myotismon of course. He was the villain when I first started watching Digimon and still the coolest.
For Adventure 2, The Digimon Emperor. Ken was a very sympathetic character yet as the Emperor, he was evil incarnate!
For Tamers, Beezlemon hands down. The most ruthless and most evil villain in a season with a rather weak cast of villains, IMO.
For Frontier, probably Mercurymon. To me, he was cooler and more sinister than Cherubimon!
The runner-ups for each of these seasons would be Piedmon, Oikawa, D-Reaper, and Lucemon. As for Savers...I dunno. Kurata maybe?

I don't know. Having Myotismon as the last villian would have seemed rather anticlimatic. Sure, he was a great presence, but the risk wasn't high enough.
For an epic series to end, you need a tense, all in, showdown, right after everyone get's their butts handed to them several times, and finally strong and angry enough to kick butt.

Maybe Gundam should have Cthulhu as a villian. OH! Cuthulhundam!

Problem is, 01 did the "So and so villain is just a prelude to a worse threat" several times, so when we reached Myotismon and he stuck around so long AND threatened the real world he felt like THE threat. Then we got "Eh, let's have them fight 4 evil Digimon and one final greatest ever evil". Maybe if they'd downplated Myotismon a little it would have worked but so much happened with him, like the hunt for the last child, that it felt to be the big ending.
I wasn't a huge fan of Apocalymon, myself. "The Dark Masters are gone, but the random force that created them still remains and you're going to meet it here in a minute." Not to mention you can't get much more anticlimactic than the battle against him was. He whined, turned the kids into data, they found the strength to overcome it, and they owned him with a lousy 2 shots from WarGreymon and MetalGarurumon. I mean how can you take a final battle seriously when the kids are smiling and obviously not scared at all the whole way through it? Then again, I suppose Digimon isn't exactly well known for having good final battles.
Myotismon at least had his own prophecy.

I have to agree, the Myotismon saga had the best development and tension. It was hard to follow up on that
However, Devimon, Etemon, and Mytoismon didn't really feel like the big bosses though. They were the digital world's equivalent of petty warlords. They were more or less mini-bosses the main characters had to beat before leveling up. In retrospect, Digimon First season seems to follow the Video game school of epic storytelling: Beat one boss, level up, rinse, repeat.
The second problem is the lack of closure. Sure, Myotismon was the coolest boss, but the main characters still had issues to resolve. Alot of issues to resolve. And a therapy session isn't exactly the most exciting thing to watch.
I wasn't a huge fan of Apocalymon, myself.
Well, no one likes emos :p

The final battle was more or less symbolic of the kids finally coming to terms with their own inner demons. It was more about healing and saying good-bye than an apocalypse.

Adventure 01: I definitely agree that Myotismon was the best villain from the first series. He felt like such an intense challenge for the kids to fight. Not only did he attack the Digital World, but he was attacking the human world, which was much more than any of the other Digimon did. I also agree that the Dark Masters felt weaker in comparison with Myotismon. They just didn't strike the same amount of fear. I see how they needed to fight more villains in order to grow and deal with some of their own issues, but I think that they could have done that with at least somewhat more intense villains.
Adventure 02: BlackWarGreymon was awesome. He was a villain for awhile as he was attacking the Destiny Stones, but I liked how he changed a bit and became more of a helpful anti-hero kind of Digimon. Besides that, I just loved his struggle for purpose and meaning, even if it did lead to destruction.
Tamers: D-Reaper all thee way. It was pretty scary to see it consuming the planet like that. Plus, it was beyond creepy and intense the way it used Jeri's depression over Leomon's death to get into her head and cause her to be full into depression.
Frontier: Cherubimon was pretty much the only villain that I actually cared for in this series. I liked his dark presence and its intensity. The final battle between Cherubimon and the Digidestined was pretty good too. Oddly enough, after this battle, that's pretty much when Frontier went completely down to me. I just didn't care that much for the Royal Knights and I was so sick of hearing the same story of Lucemon over and over again, even though that happened before the final battle with Cherubimon too.
Data Squad/Savers: Kurata is a definite choice for this category. He's like a villain that you just love to hate and I have a feeling that I'll be feeling like that for a good portion of his scenes in the remaining episodes of this series.

I am glad they are so many fellow Myotismon fans, and who agree he was the best in the first season.
I think besides what was already mentioned, one other thing that seperated Myotismon from the other Digimon Adventures villains, is he was IMO the most evilest and most sinister. The other villains on Adventures to me seemed to just want to destroy things and hurt the kids because that is all they knew, their motives were more simple, the kids and their Digimon piss me off I will kill them, oppose to Myotismon. Maybe Devimon is another exception. Myotismon seemed to be at an extra level of evil. He wanted to rule all, he knew the consiquences of his actions and he enjoyed it.

Well in season 2 he as the ultimate puppet master, as it was revaled he was the one behind everything except for perhaps the stuff in "His Master's Voice".

Daemon was cool, but a bit under-exposed. Mummymon and Arukenimon would get my vote for favorite villains, I think.

I don't know if I consider Blackwargreymon a villain, he was more like a anti hero. One of the few anti heros the show has had. Which is cool.

I have to agree. Although, I think "villain" in the context of the thread would be more akin to the definition of Antagonist.
Machinedramon

01: Machinedramon has always been my personal favourite, simply because he has the most menacing voice, plus he has some of the best dialogue present in the season (oh good, just what I was looking for. Victims).
Myotismon was also an excellent villain in the season. Devimon too.
02: I cannot say BlackWarGreymon because he is an antihero, so I will say a tie between MaloMyotismon and Daemon. MaloMyotismon proved to be most shocking twist in the season (I still remember the shock from the discovery of his survival) and the most menacing. Daemon provided an entertaining but short saga in the season.
03: A difficult season to decide because all of the so-called "evil" is based on perspective. So I guess I'll go with The D-Reaper.
04: Mercurymon. Not the best series for villains, either, but Mercurymon made me smirk.
I have not yet seen anything from 05.
