I found this from GenerallZod on the Newsarama forums and thought that it was an interesting view.:

Part one was invading the New Warriors, and causing that explosion. Part Two was getting the Superhero Registration Act Drafted which led to the Civil War. Then they used an opening to divide the superheroes so that they could invade with greater ease. Part Three was framing the Illuminati for the death of millions on Hulk's planet during Planet Hulk, enraging the Hulk into murderous action against Earth. Part Four? Cap's "death".
He's not really dead. Another ruse. He found out and needed to be silenced. He managed to get a letter to Tony Stark before he could speak out.
Why why couldn't Wolverine detect Elektra's Skrullness? Why not Spider-man? Because that dead body really IS that of Elektra in a deep death-like state. These aliens are undetectable by spidey-sense and even the hightened senses of a mutant. Mutant telepaths are scarce now and they weren't even looking for them in the first place.

Bendis already said that the things going with the Skrulls don't change what went on with Civil War. However I am very intrigued at this proposition.
