It seems to me that the Civil War crossover really defanged the super villain community in MU. No super villain really took advantage of the fact the super hero community was warring with itself. Now that Civil War is over, lets look at the aftermath, Tony Stark now has control of SHIELD and has a virtual army of super heroes at his command. Tony stark holds all the cards and the super villain community is now at a serious disadvantage here. Many super villains were neutralized during CW and are now either being held in the negative Zone prison or forced to work for the government. How are super villains supposed to pose a threat in world where they are being opposed by an organized, government backed, army of super heroes?

But if the Supervillains had shown up, they could've had the Anti-Regulation superheroes actually make a point! And do something like, "Sorry ma'am, I would help you, but I'm not registered." And the point would be made. Not like it hadn't been made in X-Factor.
Anyway, the B and C-class supervillains are done. Unless they do their best DC villains impression and create a "society" under a legit A-class villain like Doom or whatever. The A-class villains won't be affected at all since they always had an army they could use against the Avengers or the X-Men or the FF or whoever.

The runaways head no care of it, might break Cloak and Dagger out but otherwise, it's back to the God Kill for them.

How are super villains supposed to pose a threat in world where they are being opposed by an organized, government backed, army of super heroes? Then it works in a similar fashion like Justice League Unlimited. Suuure they never were part of the government on that series, but same principles apply. Just because you have an army of super heroes doesn't mean that crime has stopped.
Also I suspect the negative zone prison to be broken out of eventually.

The prison in the Negative Zone was unlocked at the end of CW #6.
As far as the villains, I can't see them being affected. They've always worked outside the law. They're job is just a little harder.
I'm more interested to see the lasting effects on the heroes.

That's not entirely true: In the "Civil War: War Crimes" one-shot, the Kingpin and Hammerhead were using the war between the superheroes to gather supervillians to their cause.
And Brian Michael Bendis has revealed in interviews that he plans on showing in an upcoming story arc in New Avengers that the supervillians have been mobilizing in secret while the heroes fought amongst themselves.
I suspect in the next few months, we'll start seeing the fallout of the heroes ignoring the villians...
