Here's some that I can think of:
No-Face(Spirited Away)
Thunder & Lightning Bros.(Teen Titans)- if they count.
giant rock monster(Mummies Alive)-if he counts.
The Earth Monster(Pinky & the Brain)
Venusaur(Pokemon)
Heat Meiser & Snow Meiser(Year Without A Santa Clause)-if they count.
Whispy Woods(Kirby:Right Back At Ya)
Jack Frost(Jack Frost)
Captain Compost Heap(Rocko's Modern Life)-if he counts in that Rocko Special.

The Weird Sisters (Gargoyles) seem to work for whichever side needs them.
That lion from the Jumanji cartoon was only chasing Alan so that he could solve the clue. In the last episode, Alan finds out that all he had to do to get out of Jumanji was remove a thorn from the lion's paw.

Don't know what she was called in english but I'll mention Mårran from the "Moomin" cartoons. From what I remember everything would freeze to ice where she had passed but she didn't do it to be evil, it was just a part of her.

Wether she was evil or not I was still scared of her as a child.

I would nominate Godzilla (from the '90's cartoon), the Face-Stealer (from Avatar, The Last Airbender), The Watcher (various Fantastic Four cartoons), the Incredible Hulk, Mxyzptlk (Superman: The Animated Series). By stretching the definition, you could also include Majin Buu (the original) from Dragonball Z.
I was also going to nominate Amazo (JL/JLU), but I don't think "nature" has anything to do with his force.

I think Buu counts, if you include magic as a part of nature. His personality wasn't really good or evil (provided he had no one absorbed) he was just pure chaos.
Speaking of chaos, I suppose Chaos from "Sonic the Hedgehoge" is a good example of a force of nature character.

Definately Chernabog from Fantasia. He actually is evil, but he's a force of nature in that he is evil's embodiment and can never be destroyed, just put out of commision temporarily.
On the opposite note there's the Spring Sprite of Fantasia 2000, who represents the embodiment of life.
