Since we're talking about favourite moments, how about the fanboy ones? You know, where the creative team gave a nod to the really hardcore fans that only they would get?
(And please, no snide remarks about how JLU was one big fanboy moment ;))
I'll kick off with something from 'Flash and Substance' I noticed:
The two maquettes that get destroyed in the Flash Museum are the Weather Wizard and the Turtle Man. Weather Wizard was the first Flash villain to appear in the DCAU, while the Turtle Man was the first villain that Barry Allen, the Silver Age Flash, faced in the comics.

"Hal Jordan" and "Broome Field" in "In Brightest Day" were fun.
John/Bashouri's line about Kandaq and Teth Adam in "Ancient History" made me smile.

- The depiction of an interstellar zoo in S:TAS' Fortress of Solitude, a classic Silver Age Fortress feature.
- Mr. Mxyzptlk's appearance is the way he looked in Golden Age (1940's-early 50's) comics; he gained the classic orange jump suit in the mid-to-late 50's.
- Mxy's girlfriend, Gsptlsnz, was a character seen in Silver Age Superman comics.
- The comic that Gspy whips up at Mxy's trial in "Little Big Head Man" is an actual 40's Superman comic----the second appearance of Mxy:

I enjoyed the jab at Joel Schumacher in TNBA's "Legends of the Dark Knight." :D
I enjoyed all the comic book references, but one of my favorites is when Mxy pulled out a Yes album to show Clark how to pronounce his name :anime:

Batman: O'Neil dummy Corporation.....Adams Tool and Die....Oh, I should've known!!
It's funny to me becuase I had always known who Denny O'Neil and Neal Adams were and I never got that reference. So Batman saying "Oh, I should have known!!" Is pretty much my thoughts when I finally got it.
In THE DEMON'S QUEST, eventually they do show the Lazerous Pit at the end, but during the episode it was a great reference when Ubu says "Master! We must get you to one of the pits!" Batman: "...Pits?" That was really cool.
Same thing with pt.3 of The Savage Time. Even though we are eventually told of Vandal Savage's origin, at the time it wasn't explicitly stated, so it's cool when he says to GL, "You think you can kill me? You're welcome to try."
Finally, at the end of Tools of the Trade. At the time, Jack Kirby's entire Fourth World storyline wasn't well known outside of comic book fans, and Darkseid didn't appear too much after the episode for a little bit, so it was cool when this happened:
Manheim: Where in God's name are we?
Kano: *In his classic costume*That depends...which God are you referring to?
Manheim: Listen, buddy-I'm through with these little games; I want some answers! You gonna tell me who you work for?!
*Kano motions to Darkseid, who's veiwed from the back*
Darkseid: Welcome to Apokolips, Mr. Manheim.
Manheim: Who're you?
Darkseid: Your new lord and master. You may call me...*Turns around*DARKSEID
*Manheim makes a:eek: face and backs away*

The many that appear in Epilogue
The quip by Superman "You're getting soft in your old age" in Destroyer, as Old Man Wayne is grumpier than ever in Batman Beyond. It was nice to see Galactus in Destroyer too.
There's a great shot in Epilouge as Terry says "Forget it, Batman is dead" which was very reminsant of "I want a life of my own. I'm Spider-Man no more" as Batman walks away with his back to the camea, a la Amazing Spider-Man #50.
I loved Batman Beyond's Heroes and it has one of my favourite shots from any DCU episode.

My partner and I just started watching the JLU boxset and as we're watching "For the Man Who Has Everything", I chuckled when Super-Man's wife says, "Now you know little Zod's birthday party isn't till next week." (Gen. Zod was the villian in Superman 2), and while not specifically a DC universe fanboy moment, I got kick out of the fact that Hawk and Dove were voiced by Fred Savage and the guy who played his brother on the Wonder Years.

The Justice GUILD (not League) was one fanboy touch I enjoyed. It takes me back where comics were campy, but also simple and fun, unlike today, were they take themselves too seriously.
The Nightwing cameo on JLU's Grudge Match was cool, and his somewhat unexpected appearance in Teen Titans made me drool all over the TV screen.
And since I enjoyed Superman II, the dinner scene in Clayfaces on The Batman was cool. Non-DCAU, but still worthy to mention.
On Batman Beyond's Heroes, I enjoyed the Fantastic Four tribute.
In the DCAU, there's too many fanboy touches to mention.

The Nightwing cameo on JLU's Grudge Match was more disapointing to me then exciting probably because I didn't know it was only a cameo and thought Nightwing was going to play a part in the episode then he never showed up. :(

I'm not going to pull out my DVD to get the exact line, but at the end of "Secret Origins," the Flash says something to the effect that they should band together as "Super Friends," to which Superman quickly replies that he was thinking something more along the lines of a Justice League.
I also think pretty much the entire JLU series is one gigantic fanboy touch, and I loved it. I mean, as a long-time fan of the DC Universe, the idea of a show where Vigilante and the Shining Knight (who spent decades having adeventure in the back pages of DC Comics of the 40s and 50s) are featured players is a fanboy grope. Not to mention all of the Challenge of the Superfriends allusions in Season 3.

Ok but seriously, as someone who isn't really a "fanboy', except when it comes to the Timm shows (I never read the comics too in depth), I didn't catch most of what people here saying.
But when it comes to Batman, thats a different story...My favorite moment was Dr. Milo showing up in Doomsday Sanction.

I re-watched HEROES when I got the first BB DVD and freaked out at all of the not-so-subtle Marvel references. By that time, I had a large wealth of knowledge about comics and collected a lot of the Spider-Man Essentials. So I was practically screaming when I saw the blatent ASM #33 (THE FINAL CHAPTER!) "IF THIS BE MY DESTINY!" homage that they pulled off when Terry was trapped under the wreckage. From that point on, I could go back and pick apart all of the Marvel references I initially didn't recognize when I first saw the episode several years ago.

Nightwing's appearance in Season 2 of Teen Titans was as much bold and brilliant as it was exciting. It broke all the rules. Fans so ingrained with shows in-line with Batman The Animated Series, Batman Beyond, and the New Batman/Superman Adventures were too busy wearing those horse-blinders to think anything other than "this isn't the Dick Grayson Robin."
Nightwing's Teen Titan appearance totally blew away all possible speculation, as if to say: "This is our vision. These are our characters. Dick Grayson is the young man who founded the Titans. This is our show, based on what we grew up with. We know what we're doing."
Interesting how Dr. Milo is mentioned, but he doesn't do much for me, really, since I have a related yet more potent example: Jonah Hex, in The Once and Future Thing. It was awesome to see him, to hear more about his character, even if it was only through vague fanboy lines. For example, how he tells the League he has lead an interesting life so far.

Ok It's not like I'm a HUGE DR.MILO fan or anything, it just really surprised me and I was amazed at the continuity, bringing everything back to those early B:TAS from when I was like 12 years old.
And yeah Jonah Hex was cool to see again. Actually that whole 2 parter is great fan service.
And while I never was an avid Teen Titans fan, that Nightwing episode did kick ass.

Seeing Batman, Bruce and Terry all together in Time Warp was great. Batman didn't seem at all surprised that he would pass the mantle on in the future. And what was with Terry's added "believe me" on the line about not knowing too much of your future? Terry's never delt with time travel before.

I took that line to mean that Terry was just emphasizing that present day Batman wouldn't want to know his own future because of the tragedy involved (all of the stuff in Return of the Joker, the end of the Bat-team and their estrangement and all of the other dark moments).

Patriot Act (i.e. the seven soldiers reunite)
Jay Garrick's hat in the flash Museum
Terry finding Dick Grayson's old coat in "Spellbound"

Oh! lol!! yeah, of course. No question. I reacted the exact same way when I saw him. I dunno. Definitely. How I took it initially, though, was that he IS Batman afterall. The original Batman has seen it all (demons, zombies, witch-boys), so he may have had some experience with the subject or a related subject, and passed the story down to Terrence.

Nonsensical? Hardly. She has super speed and a precedent not only in the form of her own show but the Superman movie. Why not?

I rationalized the "spin transformation" as another aspect of her costume's power that was unlocked by Hippolyta in "The Balance."
That may not have been the intent, but it helps put a little more emphasis on Hippolyta's claim about the armor's full potential. Otherwise, the only concealed power that her costume was hiding was the lasso of truth schtick. What about the rest of her threads?

CONAN made a cameo in a couple of the crowd shots in JLU's Chaos at the Earth's Core.
Oh and World's Finest has a screen capture of Galactus in the Source Wall.
