I'm on one of my "finish my collection" urges, and I've exhausted the back issue selections of local stores. Anyone know of a good online comic book store that has decent 90's-2006 back issue collections?

Mile High Comics (http://www.milehighcomics.com/) has, like, everything. If you sign up for their mailing list, they'll send out sale keywords periodically that will chop another 30-50% off at order time.

I agree with Ace on Mile High. But, don't go to their website. Go to ebay and use their ebay store. The comics are much cheaper than their website.
