How did Shayera find the batcave or know about Wayne manor? Did she already know that Batman was Bruce Wayne? I was under the impression that the secret identities were revealed in the clothing store (when Shayera wasn't with them).

Their identities is somewhat a part of their weakness.
But I've got another question about Starcrossed:
If the Thanagarians knew their weaknesses and use it to defeat the Justice League, why they didn't do it again in the final battle against our heroes?

I've seen that before many times on the Internet. It's either just a doctored photo or a real picture for a bat cave somewhere that people can visit.

Hmm.. I don't know if I agree. The Thanagaians put each hero into a different holding cell, each unique to keep them in check. I assume this was done after Shayera delivered a full report on everything(weaknessess) to the Thanagarian occupation. However, when the heroes escaped and blended into the population, the Thanagarians had no idea who they were looking for, which implies that they didn't know Kent is Superman, Wayne is Batman, and West is Flash. Shayera delivered a report to the Thanagarians about their weaknesses, but she obviously didn't include information on the league's secret identities in that report. This doesn't click with me. She's not as savy as Batman to figure it out on her own in my opinion.
The only reason that the Thanagarians even found Wayne Manor and the Batcave was because they were tracking Shayera with a tracking device. But my question still remains: How did Shayera know Bruce was Batman? How did she know to go to Wayne Manor? How did she know where the Batcave was?
For the sake of arguement lets say she did know the League's secret identities. Let's say she knew Wayne was Batman. But then how would she know where the Batcave is? How did she know that they decided to rendezvous at Wayne Manor when she wasn't with them? How did she know to go there?
Batman never revealed the location of the Batcave to ANYONE (besides Alfred, Batgirl, Robin, Nightwing, and Superman (STAS/TNAB crossover episode).) Batman even blindfolded his hero the Grey Ghost if I remember correctly when he took him down to the Batcave! I'm pretty sure Alfred has strick orders and would not have taken her down to the Batcave. Just look at how coldly everyone treated her when she showed up. No one wanted her there and they were surprised that she showed up.

They did. In case you didn't notice, all the weapons were present. The energy shield that shot GL (carrier was blasted by him-first one to be KOed) The Kryptonite gun was there. Sliced by GL when they came in. The gravity beam was chasing the Flash until the giant penny fell on the carriers. The only ones that weren't there were J'onns and Batmans. Not sure about J'onn (maybe because it was used by Paran Dul) and Batman was taken out by Kragger. I'm sure Wonder Womans shock-ray was in there somewhere...

Some explanations were that yes, since she spied on all JLers, she spied on batman too and found out he was bruce and where the batcave was.
Also, i think in one episode batman takes an unconscious hawkgirl to the batcave, and some people suggested that she was actually awake during that time, so she knew where to find it.

Don't forget also that the Leaguers were taken to Lord-Batman's Batcave in JL, "A Better World," so she may have just assumed (correctly) the location of the "real" Batcave was the same.

Also, i think in one episode batman takes an unconscious hawkgirl to the batcave, and some people suggested that she was actually awake during that time, so she knew where to find it.
Don't forget also that the Leaguers were taken to Lord-Batman's Batcave in JL, "A Better World," so she may have just assumed (correctly) the location of the "real" Batcave was the same.
Go back and watch the episode "A Better World". In part one all of the Justice League was placed in a holding cell in Justice Lord Batman's batcave upon arrival in the Justice Lord universe. As Justice League Hawkgirl tries to escape using her mace, Justice Lord Green Lantern blasts her with his ring at point blank range and she remains unconcious for the rest of her trip in the Justice Lord Universe. In part two she is rescued by Justice League Green Lantern from Arkham while she is unconcious. She is unconious when they arrive at Justice Lord Batman's batcave again (Justice League Green Lantern is carrying her) and she remains unconsious as they jump back through Justice Lord Batman's portal back to the Justice League universe. There is no way she knew the location of the batcave because she was KO'd at the time. The least of her worries was to spy on Justice Lord Batman (she looked pretty beat up in the Arkham prision hospital, so my guess is she wasn't faking her injuries and that they were severe enough to merit hospital attention).
On a different note: if Justice League Green Lantern and Justice League Flash already learned the location of the Batcave from their time spend in the Justice Lord universe (since unlike Hawkgirl, they were both consious), then why in Starcrossed part 2 do they arrive at the front door of Wayne Manor rather than just going to the Batcave directly (Bruce scolds them for being late when he sees them)? It would have made sense for them to have taken the direct route (the back enterance to the cave), rather than the indirect route (ringing the door bell formally and bugging Alfred).

It always sort of bothered me that Batman had to tell Flash he was Bruce Wayne. I mean come on, Wayne manor is right on top of the Batcave so he should have been able to see that in A Better World. Flash may not be the brightest bulb in the bunch but even he should have been able to figure it out.

Why would they assume that Bruce Wayne actually IS Batman? They could just as likely believe that Wayne is bankrolling Batman and giving him a hideout.

I don't recall an episode of any character going into the batcave from outside, without using a vehicle.
Whenever the Batmobile moves in and out, there is a gate, some sort of a moat, that seperates the road and the cave.
So, knocking on Wayne Manor's door still makes the most sense.
It always sort of bothered me that Batman had to tell Flash he was Bruce Wayne. I mean come on, Wayne manor is right on top of the Batcave so he should have been able to see that in A Better World. Flash may not be the brightest bulb in the bunch but even he should have been able to figure it out.
Why would he so easily recognize a Wayne Manner? I know I wouldn't recognize Bill Gates home without being told.

I would think they would figure it out considering it is the biggest house in Gotham.
