Oh Yeah! "The Temp" - Santa is brainwashing elves and forcing them to work for him.

The Fairly OddParents "Christmas Everyday" - Several holiday figures try to get rid of Santa.

The Powerpuff Girls "The Fight Before Christmas" - Santa is an idiot.

"Billy & Mandy Save Christmas" - Santa is a vampire and an idiot.

Futurama, of course. I love those 2 Evil Robot Santa Xmas episodes.

Brandy & Mr. Whiskers - Santa doesn't take Brandy back home even though she did his rounds,
Johnny Bravo - santa Claus is not very forgiving and the Easter Bunny is a stinge.
The Powerpuff Girls "The Fight Before Christmas" - Santa is an idiot. Haven't seen that one - are you sure it wasn't that robber pretending to be Santa?

And if this is about all fables, Family Guy makes a lot of fun of Jesus Christ.

Haven't seen that one - are you sure it wasn't that robber pretending to be Santa? I'm sure. Princess changes the lists so that she's on the nice list and all the other kids are on the naughty list, and he doesn't see anything suspicious about it.

Invader Zim had an episode where Zim tried to make a Santa suit that acted like the real Santa based on the memories of several mall santas he abducted. It too over Zim, and later when Dib tried to destroy it the suit became a giant monster in an effort to punish the naughty Dib. Finally, they shoot it into space when it is defeated, but we learn that from then on, Santa comes down to Earth every Christmas to destroy everything.

Robot Chicken - Kill Bunny depicts the Easter Bunny as "Bill" and Santa as Lucy Liu's character from Kill Bill.

As someone already mentioned, the Futurama Xmas episodes are really great.
Daria also had an episode where all the holidays were high school students in an alternate universe. A really bizarre episode, but funny.

American Dragon: Jake Long portrayed Santa Claus as a Rodney Dangerfield-type with no respect towards women.

I also remember a Santa in ReBoot: Season 3... was a game character.

Jimmy Neutron - Santa is voiced by Mel Brooks, who is ironically Jewish [no, this isn't a NEGATIVE thing, but I thought it might count as "unusual"]

There was also this old Bugs Bunny cartoon where the Easter Bunny tricked Bugs into doing his job for him. This made me think of the EB as creepy and lazy.
