I'm only going to give my top 5 episodesof each.

For JL (each episode is a 2 or 3 parter):
1-The savage time:Magnificent story and wonderful action.I always wanted to see Hitler and the Nazis in animation.
2-Twilight:Seeing two of Superman's greatest foes here co-operate for a while and then turn aganst each other was amazing.
3-Secret Society:I liked seeing how the Jl learn to trust each other.Also the secret society were really cool.
4-Only a dream:This was a very dark episode and really creepy.Finally another Batman villain in the DCAU.
5-starcrossed:I loved the story here.I just loved it so much.The action was great but also a little more violent than what was needed.The batcave appearance was cool.

For JLU:
1-The once and future thing (parts 1&2):I really liked going back in history and seeing all those guest stars from the comics.Really nice.
2-Alive:A rebellion within a villains army.Really nice stuff.I also like how not one hero spoke except for one of the guys who worked with the league.
3-Epilogue:Wow.Just Wow.This is the episode that shows the future of the DCAU.I loved the end scene.A classic.
4-For the man who has everything:A brilliant adaptation of Alan Moore's classic.In my opinion it is much better than the comic.
5-Destroyer:The last episode of the DCAU.A war on earth.The only negative side is not seeing Kalibak,Vunderbar and the rest come down to fight.I guess they needed to stay there to keep Apokolips safe.

Those are the best episodes of JL/U in my opinion.

Legends - Fun and humorous episode featuring the Golden Age, with a bittersweet ending.
The Savage Time - My favorite story from Season 1. Going back to WW2 in a way was very classic, especially for Superman and Wonder Woman. Great guest stars, beautiful shots, great action scenes, and a great score.
Twilight - Great start to the second season. Darkseid, Braniac, and Superman in better form than Season 1 - very awesome way to start.
Hereafter - I personally was not a fan of the two episode format of JL because most stories feel dragged out with filler moments. This was one episode that didn't do that. I like how one part featured one side of the story and the 2nd focused on the other side. It was a nice package.
Comfort and Joy - Love the lightheartedness of this episode and it goes pretty deep with characterization too. It was nice to see Superman, Green Lantern, and Hawkgirl being themselves and enjoying themselves. Martian Manhunter also manages to find "comfort and joy" at his stay with Clark. The Flash's search for Rubba Ducky and his run in with Ultrahumanite was hilarious and also ended with a heartwarming conclusion.

Kids Stuff - Fun, fun, fun!! Plus chocked full of great characterizations that ring true to our favorite superheroes in kid form. This is also, unfortunately, the most engaging Wonder Woman has been.
The Greatest Story Never Told - I know the creators had Rosencrantz and Guildenstern in mind, but it's totally "The Zeppo" of the DCAU!
Epilogue - Interesting book end for the entire DCAU. More Terry is always good by me.
The Great Brain Robbery - Simply said, another fun episode.
Grudge Match - Mindless giant catfight, but Timm and Co. managed to turn it into an episode and I had a lot of fun. The Huntress and Black Canary interaction was great too.

I haven't seen any JLU episodes except for "Initiation," so these are just my favorites from JL.
