Why doesn't Clarabelle Cow have udders?
Probably because of the same reason that Donald, Daisy and the other ducks have no wings.

How does the villian win in Pinocchio?
Pinokke escapes from Stromboli, the Coachman and Monstro. So it's none of them. But there's no loss or punishment for Honest John and Gideon. They just get 2 paydays out of it. Unless you consider the dark ride canon, there's nothing to suggest they have a bad end.

The crows were villians? I thought they helped Dumbo. I never seen the movie so I can't say.

No, it's for the same reason Donald, Daisy, and the other pantless characters have no genitals. The Hays Board (the agency responsible for censoring movies for decades) probably ruled against it. Over at Warner Brothers, they rejected the original design for Tweety Pie because he had no feathers. A bird without feathers implied nudity, so it was a no-no, and the character was re-designed.
I'd count Peter Pan as an anti-hero. He's lazy, selfish, immature, lures children away from their homes and parents for "fun", indulges in all the attitudes and behaviors of a juvenile delinquent and, despite being well-past puberty, stubbornly refuses to "grow up". The only real difference between him and James Dean in Rebel Without A Cause is that Dean had a less fruity wardrobe.

You know, I thought the same thing. But, I changed my mind. Why? Because they are ducks. Without getting graphic, I think this argument would work better if it were dogs or some mammal w/o pants. Ya know what I'm getting at?

Unless you consider the dark ride canon, there's nothing to suggest they have a bad end. The Coachman succeeded in his plan to turn boys into donkeys and sell them.

Pete was originally a bear. When the Mickey series started he had been changed to a cat and he still is. In animation houses, evolution works in ways that Darwin never thought of.

You mean like Porky Pig? And he can't even use the "fur" excuse that Bugs Bunny and Wile E. Coyote have.

<<Did Disney have any anti-heroes before 'Oliver & Company'?>>
Baloo the bear from "The Jungle Book". He acted as a distraction from Baghera getting Mogli safely to the man village, but in the end saves Mogli from Shere Khan.
Tramp from "Lady and the Tramp", more of a Han Solo type I suppose.
The Huntsman from "Snow White", is ordered to murder Snow White but instead sets her free.
