Back in the late-90s, what type of film format was TV anime shot on? I am aware that a lot of the older TV series from the '70s and '80s were initially done on 16mm (Lupin III, Macross) but were series from the late-90's like Cowboy Bebop and Trigun shot in the same way or were they mastered on 35mm and transferred to tape like a lot of the American animation was done at the time?

The latter. With the exception of Brain Scratch which is pure digital, Bebop was a 35mm telecine/digital commposite transfered to analog tape. This became the standard for many shows in the late 90's with Evangelion being the pioneering series. Only Toei I believe was still doing 16mm work (ie: DBZ, Sailor Moon, etc.) at that point.
