Here's what I think about who will win in a fight:
I can tell you right now, as hard as it is to say, Batman will lose. He has no super powers and can be defeated easily. Batman contributes his mind to the JL, not braun. The only thing Flash can do is run very, very fast. But Superman can run as fast (as seen in Speed Demons in S:TAS). Hawkgirl, although powerful (unlike in the comics), can be defeated by the other JL members not mentioned thus far. Wonder Woman can defeat Hawkgirl. Martian Manhunter, because of his phasing, flying and ability to see events far away from his location, can defeat the members already listed. Green Lantern is very powerful and can basically do anything. But, Superman's super speed, flight, super strength and his other super powers can defeat the other JL members. But, if he was near kryptonite, put him at the bottom of the list. What do you think?

You underestimate Batman.
On the beginning of the fight, Batman vanishes, the way he does routinely in the middle of conversations ( yes, even with Superman ). He then is gone, until the very end of the fight, where he finishes off whoever is still standing. This probably WON'T be Superman, who got taken down by either MM, GL, or maybe WW. Then, when only one person is left standing, Batman hits them with either a MAJOR dose of tranq gas, or a BIG explosive.
Batman wins.

Uh...I think that some kind of tournament or something was implied. And besides, what makes you think that no one would bother to find Bats in that scenario, or that someone else like J'onn wouldn't try the same strategy? And where the heck is he getting a big explosive or a major does of tranquilizer from? I can't see him carrying around an A-bomb in his utility belt.
You underestimate everyone else.

Actually, I wouldn't say anyone is overestimating anyone. In a recent comic stint, Ra Al Ghul hacked into Batman's files and found out the plans that Batman himself had to defeat the rest of the league. Basically, would have to say Batman himself already has thought about the posibility of fighting the rest of the league, and would more and likely be better prepared for the situation. A ton of factors have to be decided first, most importantly, why would Martian and Superman be fighting in the first place? If it's for fun, then why would Batman even show up?
Overall, I'd say it's a toss-up between Batman and Martian. The only deciding factor would be who is luckier. Batman has the ability to both reason and random thinking, while Martian thinks in a straight, logicial pattern. Martian, on the other hand, has so many powers that he is very hard to predict.

Martian would probably win in the animated version since he doesn't seem to be vulnerable to fire as he is in the comics and that's how Batman's plans took care of him in Tower of Babel.

OTOH, MM is no where near as invulnerable as in the comic. If taken by surprise, he could easily be incapacitated by a large explosion, or some kind of tranquilizer.
The trick would be stealth, which, against a telepath, means psi-screaning.
All within Batman's capability.

I did'nt see him enfalmmed, but I think he still has a wekness to fire in JLTAS. I'll bet they will touch on it later.
I think with THIS Green Lantern, it would be a toss up match between him and Superman. Having John around rather than Kyle, makes this GL as powerful as Hal. So the 4 brutes fighting would be MM, Supes, GL, and WW. Unlike the Comics, this show does not show how strong MM is. They keep focusing on his other COOL abilities to downplay how many super strength beings they have in this animated team (rightly so). So we're still unsure if A) He's almost as strong as Supes Like in the Comic books, and B) How much he can take. Lets say the show views him as this frail alien beng, that has some cool psychic defensive powers, but yet if so how caught off guard, the guy will fold over from a punch in the nose. Similar to that of GL when he got slapped by Aquaman.
Hey so far, I dont doubt that possibility. On the show MM may not be a TON lifter and an explosion surviving character based on physical resistance alone.
But thing that stands out. He always uses that Fade in/Fade out so often that, WHO can stop him? So he'd beat them that way. With only Batman standing in his way. Why?
Because for whatever reason, If they ALL just starting fighting each other, Batman would retreat. He's not going to stick around for that. He's going to go devise a plan. Leaving them to defeat themselves. If there is a survivor, then it would be that being Vs. Batman.
Batman vs. MM (animated style), the Bat could do it. But I say it's 50-50. By the way, you think, What kind of technology would the Bat be able to get his hands on to beat MM? Well that's the thing, if we're talking about an animated Seires fight, then you'd beter believe that the Bat would come fighting with something just crazy over the top. I've seen crazier gadgets on the show than in the Comic book.
If it were in the Comic book the Bat could just Blaze him with Fire.
