This is perhaps the most debatable storyline in VG history. I once saw this order somewhere on the Internet, but it was just a joke that I'd like to pass on:
1. Ocarina of Time
2. Majora's Mask
3. Super Smash Bros. Melee
4. Legend of Zelda
5. Soul Calibur 2
6. Wind Waker
7. Link's Awakening
8. Super Monkey Ball
9. Link to the Past
10. Wand of the Gamelon
11. Luigi's Mansion
12. Oracle games
13. Adventure of Link
OK, OK, enough of a pointless joke, now for the real thing.
Ocarina and Majora HAVE to be first and second.
Ocarina of Time
Majora's Mask
Wind Waker takes place after those two.
Ocarina of Time
Majora's Mask
Wind Waker
Here's where I'm going to split it into two lists.
List 1: Ocaring -> Majora -> WW
List 2: Link's Awakening -> Link to the Past -> Four Swords [they have been said to follow]
Sorry I g2g I'll post more later.
My 100th post!

Except Windwaker is set BEFORE Zelda 1 in an alternate time line caused by Link's medaling with history.

We did just have this conversation in New Zelda set after Wind Waker (http://forums.toonzone.net/showthread.php?t=134569). Since we don't really need a thread each user's theory, it might be helpful if one of the mods merged the threads (if they want to that is :)).
Anyway, there are multiple problems with your timeline. First, let me make sure I understand the order in your theory.
OoT -> MM -> WW
LA -> ALTTP -> FS Series
The obvious problem here is that OoS/OoA, LoZ, & AoL are missing. That aside... FSA must come before Link fixes the dark realm in ALTTP. Additionally, as Master Moron said, LA comes after ALTTP (with OoA/OoS likely in the middle). This can be argued based on the bosses in LA, the LA manual's story, and the ending to OoA/OoS.
Since you seem to be using a split timeline theory, let me also address that. IF there is a split timeline in Zelda games, it would have to be as follows:
OoT (only Link's memory of it) -> MM
OoT -> WW -> TMC -> FS -> FSA -> ALTTP -> OoA/OoS -> LA -> LoZ -> AoL
You could possibly move some of the titles around, but the following parts are set in stone in a multiple timeline theory:
OoT (only Link's memory of it) -> MM
OoT -> WW -> TMC -> FS -> FSA -> ALTTP -> OoA/OoS -> LA
Why, you ask? First of all, MM takes place in an off-shoot of the timeline created by Zelda's manipulation of time in OoT to give Link his childhood back. WW references the Hero of Time having stopped Ganon, which means the adult Link's timeline. FSA has the dark realm in, which would be unexplained in the other timeline. TMC & FS are in the same timeline as FSA, so they must be there too. ALTTP talks about the Imprisoning Wars, which didn't occur in the MM timeline. OoA/OoS and LA are linked (ignore that pun) to ALTTP, so they're there as well.
The only Zelda games that can't be connected to the dark realm's creation and destruction, the Hero of Time, or the Imprisoning Wars are LoZ and AoL, which have never been clear in the timeline. LoZ and AoL wouldn't really make any more sense in the MM timeline, so there's really no point in making a multiple timeline theory just for them and MM. So, while we should all keep in mind that the events of OoT and MM occurred to the same Link, he retained his memory of it and neither could occur in the same timeline, it is just easier and more accurate to keep it all in one timeline.
