How does Batman and Flash get to the Watchtower? I mean they can't fly there like the rest of the team.

They have this Jet. I don't recall the name, but its white with these blue accents. The whole team uses it because the watchtower is too far into space to just fly there.

It's a spaceship called the Javelin-7.

Actually, according to Timm, the Watchtower is just above the Earth, orbiting. So the team can respond quickly to threats terrestial and extraterrestrial.

Their transport is called a Javalin 7. I'm not sure if they each have one, or if they car pool. Here's a pic of it:

Not that it was actually IN the premiere or anything :) Remember that the new Batmobile in Batman Beyond didn't show up in Rebirth, but did in Blackout. So maybe we'll see the ol' Javelin-7 (they gotta come up with a reason for that name) in "In Blackest Night." The team has to go to space anyway.
My theory is GL flew 'em to the Watchtower in the pilot. Nice to see Batman outfitted the place with drinks. Man, that was corny, but I laughed so hard when Flash and Diana came in with 'em.

That scene was a bit corny, definatly! I back you on the GL thing. His green sheild is airtight so it'd be no problem - although a bit surreal. And the Javelin name will definatly have to be explained.
