There are many eps I really liked, so picking out a favorite will be tough.
Let's see, "Monkey Fun" was one of my all-time...oh, wait, that's one of the worst.
Ok. "World's Finest" and "Legacy" are definitely up there. "The Late Mr. Kent", as Terminal mentioned, was a very skillfully told story. "Knight Time" was also a favorite, mostly because of the way Superman had to interact in Batman's world. "The Call" in Batman Beyond showed that BB could play well with others, but also that he's still a bit of an outsider in the super hero world, much like Bruce was.

BTAS - "Perchance to Dream" or "Dreams in Darkness." I really like those psycological episodes.

TNBA: Tie between "Over the Edge" (psycological) and "Old Wounds" (great, personal story of one of my fave characters).

STAS: "The Late Mr. Kent" for about two million reasons. "Legacy" would win, but it left such an open-ended ending that was never resolved.

BB: "Rebirth" unless ROTJ counts.

Superman- Legacy- Shows Superman at his fighting best and personal worst (ready to kill Darkseid). Followed closely by Apokolips Now, World's Finest, and Knight Time.

BTAS- Christmas with the Joker- For my money, the funniest Joker episode.

TNBA- Old Wounds and World's Finest.

Haven't seen enough BB to comment.

My favs:
BTAS- A tie between Robin's Reckoning (always makes me cry *sobs*), and I am the Night. Christmas with the Joker is pretty funny though...

TNBA- Old Wounds all the way!!!

BB- can't really think of any at the moment, lol. I'd have to say the first one for now.

The New Batman

B-TAS: "Trial," a very funny episode with almost all the villians. Joker is especially funny here. Got a lot of laughs from this episode. "Make 'em Laugh," another humourous episode. "His Silicon Soul," not a funny or popular episode but a great one nonetheless.

New Batman Adventures: "Old Wounds," a very emotional episode.

New Superman Adventures: I forget the title, but the first episode with Green Lantern.

Batman Beyond: "The Last Resort," I don't know why I like this one, but I do.

btas - almost got 'im, one of the most hilarious and clever episodes
robin's reckoning and two-face - great characterization and storytelling in each.
tnba - over the edge, the defining and best episode out of all the shows
world's finest, for it's proper use of the characters
supes - the gl episode, in lightest day, oh that was good.
knight time and i enjoyed new kids on the block alot.
bb - shriek, just because of the "that's not what i call myself.", "that's my name now"
but the show was bogged down by some bad animation at times

Dark Knight

There are far too many great episodes but if i had to narrow it down:

BTAS: Heart of Ice, Almost Got Him, The Trial,
STAS: Apokolips Now, Legacy,
TNBA: Over the Edge, The Demon Within, Mad Love
BMBY: 1st Spellbinder (forgot the name of the episode), Black Out, The Call, Episode where Max finds out Terry's secret (forgot the name as well.)

BTW Im pretty sure the GL episode of Superman was in called "In Brightest Day" because the JL episode is called "In Darkest Night"
