What the title says. You can pick more than one if you can't decide.

The theme song to 'Silverhawks'. Which, I'm told, is about the only good thing in that show.
But what they got right, they got *really* right.

- Pokemon Johto Journeys
- Sonic the Hedgehog SAT
- Teenage Mutant Ninja Turtles (red sky episodes)
- X-Men: Evolution
- Superfriends: The Legendary Superpowers Show

- The Smurfs (around the middle of the run when The Smurflings and Grandpa showed up they had a really catchy theme)
-Spongebob Squarepants [catchy and interactive]
-Sonic X [catchy]
-Gundam Wing ("Just Communication")
-The Simpsons [timeless]
-Family Guy [unique play from All in the Family to Broadway dance number]
-Teen Titans [will remain in my head til the day I die!]
-Duck Dodgers [feeling that Tom Jones vibe]
-.hack//SIGN [reason #1 why I bought all those .hack soundtracks]
-Mega Man
-Fairly Odd Parents
I love Latham's theme for MIB the series. It's not an alteration of Will Smith's song (which was an alteration of 'forget me nots' by Patrice Rushen). it was funky and new.
This doesn't totally count but the Weird Al Show had it's opening entirely in animation of different styles and I always enjoyed the theme song that was illustrated by the opening sequence.

-Excel Saga's theme "Loyalty" [addictive; fast-paced]
-Bonkers theme [fast-paced, catchy lyrics]
-Darkwing Duck [ditto]
-Simpsons [orchestral, which, at the time, was a rarity in animation. A modern classic]
-Family Guy [addictive; great lyrics; displays tone of show well]
-Dilbert [interesting use of non-standard instruments, seen in the evolution part]
-Duckman [great film noir-style theme]
-Hercules [nice take on a fast-paced gospel song]
-Kablam! [good use of the sax]
-Street Fighter [fine recreation of the game theme; probably the only GOOD thing about this show. :p]
-Teenage Mutant Ninja Turtles (1987) [classic lyrics; theme has stood the test of time without sounding dated... well, except for the Turtles slang...]
-X-Men [tense and action-oriented make a great combo]
-Batman: The Animated Series [simply beautiful- an excellent orchestral theme that's foreboding and mysterious, while intense at the same time]
-The Tick [gotta love the scat singer with the big band-ish theme!]
-Angry Beavers [just plain fun, and a catchy melody. Nice semi-Spanish sound to it]
-High Score ["I gotta go gotta go gotta go, before I do something stupid!" True, it ain't on TV yet, but it' still catchy]
EDIT: I almost forgot Tiny Toons & Animaniacs!
There will never be one greater than the Pink Panther theme.
Some current favorites-
Fairly OddParents
Duck Dodgers

Piny and the Brain, cool them and opening that was screwed up by Nick. At least they didn't change the words in the song to Pinky and the Nick.
Daria had a pretty good theme, actually I liked it a lot.
Sylvester and Tweety mysteries, no the show wasn't great but that was one catchy song
I like most of the other themes listed, just thought I'd contribute and not repeat. All in all I think that my favorite theme is the Family Guy theme. It's ironic, fits the show, and catchy. And no one can't love the little All in the Family refrence.
I also agree about the High Score theme, I've actually found myself humming that little song.

Teen Titans (Puffy AmiYumi RULES!!!)
Sabrina: TAS (It got stuck in my head for while; if it can do that, it's really good)

Family Guy (All the things that make us -- Effin' Cry!)
It's funny I was listening to the DVD commentary for Family guy S1 yesterday and Seth mentions how people think Stewie says "effin' cry!" and I didn't think that anyone thought it was "effin' cry!"
But anyway it is "Laugh and cry" not "Effin' Cry!")

One of my hobbies was taping the cartoon songs when I was a kid. I mean I have the theme to "Fish Police" and "Capitol Critters (which weren't catchy) someplace. Sad, I know. But I have most of the cartoons aired on tv and cable from like 86 to 92 or 93.

And how could ya'll forget the best cartoon theme of all time. . . .
"Spiderman. Spiderman.
Does whatever a spider can.
Spins a web, any size.
Catches thieves- just like flies.
Look out! Here comes the Spiderman!
Is he strong? Listen, bud.
He's got radioactive blood.
Can he swing, from a thread?
Take a look overhead.
Hey, there! There goes the Spiderman!
In the chill of night, at the scene of a crime.
Like a streak of light, he arrives just in time!
Spiderman. Spiderman.
Friendly Neighborhood Spiderman.
Wealth and fame? He's ignored.
Action is his reward.
To him, life is a great big bang-up.
Wherever there's a hang-up,
you'll find the Spiderman!"

No explaination needed.:)
And GL2k2, I am kicking myself for forgetting the original Spidey theme. You'd think I'd remember it after listing Spider-Man '94.:D

Nobody mentioned M.A.S.K. yet so I'll that to the list.
A lot of the American cartoons from the 80's had catchy, yet cheesy theme songs that we can't forget.
You can find low quality wave file of various cartoon theme songs here: Soundamerica (http://soundamerica.com/). Navigating this site is not very intuitive. There is a "cartoon" button but that only links to some of the files. Instead, click on "Themes" and work your way from there.

My favorite cartoon theme songs:
American Cartoons:
Toonsylvania (I'm trying to remember the words for it, but I remember some of it)
The Mask: TAS (I like both the theme that played when it was on CBS and the syndicated version)
Looney Tunes theme
Garfield and Friends
Rocko's Modern Life (both the original and the funky version)
Time Squad
Samurai Jack
Invader ZIM
Futurama
Family Guy
Darkwing Duck
Chip and Dale: Rescue Rangers
Freakazoid
Earthworm Jim
King of the Hill (and I'm not even a fan of country-western)
Muppet Babies (yeah, I know, but I saw it when I was a kid and I liked it)
Japanese Cartoons
Rurouni Kenshin: Freckles (I can't believe a violent and action-packed show like this has a cutesy theme song like this, but I guess that's always been true of most Japanese cartoons)
The theme to Trigun
Outlaw Star: Through the Night
Yu Yu Hakusho: Hohoemi No Bakudan (Smile Bomb)
Cowboy Bebop: Tank!
Lupin The Third: Lupin the Third (the 1978 theme. There's also a disco-oriented 1979 theme and a big-band/1940's swing-oriented 1980's theme that I never knew existed until I bought the Lupin the III soundtrack a year ago)
AMERICAN:
Teen Titans
The Simpsons
Family Guy
Woody Woodpecker (Original Shorts)
Pink Panther
Looney Tunes ("The Merry-Go-Round Broke Down")
Merrie Melodies ("Merrily We Roll Along")
Garfield & Friends (Both)
Charlie Brown & Snoopy (The "Linus and Lucy" Remix)
Tiny Toons
Freakazoid
Popeye (All Classic versions)
Hey Arnold
The Fairly Oddparents
Futurama
Tom & Jerry Kids (I'm not a fan of this show, at all. But BOY the theme was catchy!)
JAPANESE:
Digimon (All Original Japanese Openings)
Shaman King (First Original Opening)
Dragon Ball Z (All of them)
Ojamajo Doremi (My little sister watches this anime and I've seen a few episodes, original opening has one of the catchiests songs EVER)
Saint Seiya (First Original Opening and Closing)
All I can mention so far. As I remember I'll post more.
Theres just something odd about a "Most Unique/ Best theme song" thread where people post these huge long lists. I'd like to see people single it down to one... maybe two. Make a choice.

It's hard to make a choice with music because I like different theme songs for different reasons. However if I had to pick it would have to be Mighty Mouse: The New Adventures. It was so peppy and hummable and made my day whenever I heard it. "Zoom Zoom Zoom Zoom!"

Wow, people have already given shouts out to some of the great themes like Silverhawks, Thundercats, GI Joe, M.A.S.K., Pole Position, and Transformers (Lion version). Personally I love rocking, catchy cartoon themes. There aren't nearly as many today as there were in the 80s, which is unfortunate. Here are some other classics that I think have been overlooked so far:
Defenders of the Earth ('86)- "With our new young heroes proving their worth, four become eight, defending the earth!! Defenders of the Earth - Defenders!"
Fantastic Four ('97) - "No need to fear they're here. Just call for 4. Fantastic Four. Don't need no more."
Galaxy Rangers ('86) - "They're the Galaxy Rangers, heroes in the sky! No guts no glory, taking a stand. Ready to prove it again..."
Gobots ('84) - "The Gobots! The Gobots!!"
Jayce and the Wheeled Warriors ('86) - "When your wheels take you there, things will turn out right!! Wheels keep turning, don't stop rolling, the fire is on - Wheeled Warriors!"
Kidd Video ('84) - "It's gonna be rockin', it's gonna be moving on! From my video, to my radio!"
Mighty Ducks - ('96?) - "Here come the Mighty Ducks, fighting for the goal! Let's hear it for the Mighty Ducks, time to rock and roll!!"
Mighty Orbots ('84) - "Go, Mighty Orbots!! They're joining together to fight for what's right everywhere! Mighty Orbots! Protecting the world from the shadow of evil and doom!"
Saber Rider and the Star Sheriffs ('87) - "Your destiny will lead you, wherever people need you! Though danger may have found you, you've got your friends around you now!! Saber Rider - and the Star Sheriffs!"
Spiral Zone - ('87) - "We will fight, on our honor! What is right - we'll defend! Fight the zone - zone riders! Earth's most powerful soldiers, are Earth's last chance against the Spiral Zone!"
Damn, the 80s sure rocked. These days thanks to Batman:TAS most shows use orchestral pieces. I agree that the 60s Spiderman theme is the standard against which all others must be judged.

For me there shall be one and one theme song only that rocked my world and does so to this day: the theme to Mysterious Cities of Gold.
Children of the Sun
Someday soon you're gonna find
That your destiny
Holds the secret, holds the key.
-Kim
Clone High {"Way way back in the 1980's, secret government employees..."}
Jem: original version {"Jemm is truly outrageous! Truly truly truly outrageous!"}
Totally Spies: original version {"Here we go, here we goo!"}
Chip n' Dale Rescue Rangers {"Sometimes, some crimes!"}
Buzz Lightyear of Star Command (I dunno, it's catchy)
F-Zero: Falcon Densetsu (Seriously, if you can find the full 3:00 version, it's worth it)
Family Guy
The Simpsons (a classic)
The Critic
Ducktales
Chip and Dale Rescue Rangers
Beast Machines
Masters of the Universe (New show, and both versions: S1 and S2/Rise of the Snake Men. The latter had no announcer in the episode 'Web of Evil', suprisingly, and that was the ONLY time out of the whole series. And I liked the S1 opening sans the 'He-Man' chant and the announcer at the end, which started at episode 17. Though the op animation is *much* better from then on out)
Batman: TAS
Batman/Superman Adventures
Real Adventures of Johnny Quest
Pokemon (The dubbed Kanto episodes)
Digimon 01 (It sticks with me...)
60's Spider-Man
90's X-Men: TAS
Kim Possible
Jem
Transformers G1
Teen Titans
Gargoyles
One Piece
Sealab 2021
Aqua Teen Hunger Force
