I'm about to play Metroid Prime, and I want to place it in Surround Sound. I don't see a jack for the Coaxial or Optical plug though. Which do I plug in?

The Stereo cables go from your GameCube into the back of the surround reciever.

Unfortunately the GC wasn't really designed for HT purposes, the closest thing to a true surround setup it has is Pro-Logic II.

I know that, but still... Anyway, I plugged my GC up to the tv, turn the sound system onto TV/Analog, and still got Pro Logic, which was great.

Indeed it is. I can't say I notice that must difference between Pro Logic II and just regular Pro Logic--but I also can't say I care. Surround sound is Surround sound, to me anyway.

Pro-Logic II is better than nothing, I guess, but I still place the lack of true 5.1 surround sound heartily in the bummer category.

My system is Pro Logic II, so what is the difference with Pro Logic I? All I know is using PL makes all the stuff I watch that doesn't have 5.1 or higher sound come out on all 5 speakers, which I love.
