I usually find the starting example works best. For example, Naruto and Dragon Ball work great with the quick pace of a manga but get drawn out to frustrating levels when animated (though to be fair, I've found I'm not alone in finding multi-panel fight scenes in Naruto confusing as hell to follow and then got them just fine when animated).
It's the same vice versa. I love the G Gundam anime, but the manga is a mess with too much author bias and making assumptions which are later contradicted. One minor example is Domon's fight with Sai. In the show, they fight to a draw with each poised to win the fight with a single move. Out of respect, they call it a draw. In the manga, Sai is about to win before his 'uncles' show up and tell him a kid like him couldn't possibly beat Domon and to back off.
Fullmetal Alchemist: manga (although I haven't seen the whole show)

Akira: manga
Ghost in the Shell: movie > manga IMO, although it's very different in tone and format
I actually largely prefer most of the Yu Yu Hakusho anime over the manga, myself.
Meh, it depends. Granted, I've only seen the first 8 episodes, but so far the Bleach manga > the Bleach anime.
But even with the stretched out plotlines and endless filler, the music and the voice cast let me say that the Naruto anime > the Naruto manga (though unlike Bleach, both of these are good).
Other examples include:
FMA anime > FMA manga
Tsubasa manga > Tsubasa anime (at least, from what little I've seen)
Negima manga > Negima anime (though I dropped the anime originally at Episode 15)
Any random Gundam anime > their manga counterparts (I'm not talking sidestories here, just the straight adaptations)
DBZ anime > DBZ manga (if only because SSJ2 Gohan lacked any kind of oopmh)

I'd also say Yu Yu Hakusho anime = Yu Yu Hakusho manga. The manga has a few more tidbits than the anime, but I feel the anime flows a little better.
